NanoTemper’s MST and nanoDSF Workshop

Molecular dynamics simulations

This workshop will help you gain first experiences in performing molecular dynamics simulations. After a short theoretical introduction, you will find out about the basic ingredients for a molecular simulation. You will setup your own simulation of a small peptide and run some short simulations of it. Finally, you will analyse the resulting trajectories and find out what computational methods can offer in addition to experimental approaches. Held by by Prof. Zagrovic and Prof. Oostenbrink. Work on Linux PCs at the Faculty of Science, or you bring your own Linux laptop.

Atomic Force Microscopy (AFM)

AFM is a flexible tool to image and probe samples at the nanoscale. The workshop addresses Ph.D students and post-docs, as well as scientists, core facility technicians and engineers that are interested in the application of AFM to biology. A major emphasis will be on the preparation of biological samples for AFM imaging and spectroscopy and experimental activity will be the core of the workshop. Participants will be divided into groups: each group will focus on a specific scientific topic (biomolecules, cells) and each participant will be given opportunity to use AFM instruments provided by leading companies that are supporting the school. The presentation/lecture modules will be used only as an introductory component – as we strive to promote active learning experiences. Held by by Prof. Roos and dr. Ivosevic DeNardis. Trainers are also Dr. Kobiela and dr. Mišić-Radić, as well as the experts from AFM companies.

Proteome fingerprinting by MS

Mass spectrometry is routinely used to identify pathogens and malignant cell strains by directly fingerprinting their proteome. Prof. Mario Cindric has developed this method to the next level where it can be used for de-novo sequencing of peptides. The method is based on a proprietary chemical derivatization agent for preparation of the protein samples for MS analysis and heavily involves bioinformatics tools to analyze the MS spectra. Held by Prof. Mario Cindrić and Dr. Amela Hozić.

Venue

SPLIT (Dalmatian Capital since Roman Times)

When Emperor Diocletian was considering retirement from governing the Roman Empire, he shopped around, found no decent accommodations and decided to build his own. Thus, Split was born. This magnificent walled city palace, built to Diocletian’s exacting standards, today retains enough of its original charms to attract visitors by the thousands.

Amid the remnants of Diocletian’s grand residences, pre-Christian sphinxes and the best marble that the neighboring island of Brač could provide, there is a pleasingly workaday town. Pavement cafés, cozy bars and plenty of shops mix with two lively markets and chic apartments built from the very barracks where Diocletian’s soldiers once lived.

Split is the economic and administrative center of Central Dalmatia, with about 200,000 inhabitants. It is a busy port. An international airport and regular ferry services connect Split to the nearby islands, the Northern and Southern Adriatic, Italy and Greece.

University of Split Campus

The new dorm in the campus of University of Split will accommodate and host the School, students will share twin bed rooms with ensuite bathrooms. The accommodation is on a level of a 2-3 star hotel, bedsheets, towels are included.

Lectures and hands-on training activities (and registrations and social events) will be held at the Faculty of Science.

NanoTemper’s MST and nanoDSF Workshop

The workshop will cover principles of biomolecular interaction analytics using Microscale Thermophoresis (MST) as well as protein stability and aggregation assessment with use of nanoDSF technology. We strongly encourage to bring your samples for analysis. Participants interested in measurements of binding affinities or protein stability of their own samples are requested to contact Dr. Marek Zurawski (marek.zurawski@nanotemper.de) for further information.

Number of participants: 32 (working in pairs). One student pair will have about 4 hours of exp.work with NanoTemper equipment. Experiment slots:

Molecular dynamics simulations

Number of participants: 20. Students will be introduced to their task by Prof. Bojan Zagrovic on Sep 1, from 16:00h, while Profs. Oostenbrink and Kolb will join on Sep 2nd and 3rd to wrap up. Work on Linux PCs at the Faculty of Science, or you bring your own Linux laptop.
Nanotechnology to the rescue: nanopores for DNA and protein sequencing

Biological and, in the last decade, solid-state nanopores (nm sized openings in nm thin membranes) are regarded as the most promising route towards the goal of reading-out individual genomes and even proteomes. The technique is based upon electrical read-out of the sequence while the biomacromolecule translocates through the nanopore. High-bandwidth (high-speed) preamps are the essential tool in achieving this, as well as the technologies to prepare and mount nanopores (prepared in e.g. graphene or MoS2) and control the translocation.

Number of participants: 20. Students will be split in groups of 5. Each group will be lead by one of the students who already work in this field, while Profs. Wanunu and Drndic will supervise. Work in labs to be set-up at the Faculty of Science.

Sequencing 2: Revenge of the chemists

Mass spectrometry is routinely used to identify pathogens and malignant cell strains by directly fingerprinting their proteome. Prof. Mario Cindirc has developed this method to the next level where it can be used for de-novo sequencing of peptides. The method is based on a proprietary chemical derivatization agent for preparation of the protein samples for MS analysis and heavily involves bioinformatics tools to analyze the MS spectra.

Number of participants: 12. Students will go to the Proteomics centre in Zagreb for a site visit and demonstration of the technology. Transfer by cars, accommodation 2 nights in Zagreb. Departure Sep 1. 17:00h, Return to Split Sep.3 before noon.

In 2014 the Lecturers were from Germany (4), Croatia (4) and then Austria (2), USA (2), UK (2) and also from Australia, Switzerland, Sweden, France and Belgium. The Lecturers presented in total 50 lectures of about 45-60 minutes.

We had 74 students, 45 of them outside Croatia, 9 coming from Germany and also from Slovakia and Slovenia (4), Poland, Russia, Switzerland, Hungary, France (3), Italy and Spain (2), and Australia, Austria, Bulgaria, Iran, Lithuania, Serbia, Sweden, the Netherlands and UK (1). Gender balance was well respected – more than a half were female students. According to the questionnaire that they filled, students were of rather diverse backgrounds, from molecular and structural biology, biochemistry, physical and computational chemistry to biophysics. Most (46) of the students presented a poster. Selected students (24 in total) presented their work also with a short, 10minute talk. University of Zagreb awarded 5 ECTS points to participants.

T. Vuletić, as the secretary of Croatian Biophysical Society Chaired the School. The rest of the organization team comes from the Ruđer Bošković Institute, Institute of physics, Zagreb and Phys.Dept. of the University of Zagreb.

The School took place at Hotel Zora, situated on a small peninsula just across the town of Primošten, lending spectacular views of the town and the sea.

Primošten

Primošten is a small town situated on an islet, only a stone’s throw from the mainland (to which it was connected in the 16^th century).

The principal attraction is the town itself: stone houses, churches and narrow, tortuous Mediterranean streets. Located within the maize of Dalmatian coves, islands and peninsulas, Primošten is a town with a rich and tumultuous history, once renowned for agriculture and now for tourism.

Primošten vineyards are practically carved in stone, with miles of drystone walls representing a genuine ode to human labor and persistence. Grape cultivation in this region dates back to the 8^th century B.C., when vineyards were planted by the Illyrians and Liburnians, followed by the Greeks and Romans. In the 7^th century A.D., grape cultivation was taken over by the Croats just arriving in the region. A long tradition has resulted in a local sort, Babić, which is considered to be of very high quality.

Prof. V. Tadijević calculated that for a single stonemason or farm laborer, it would take 1,200 years to raise the interminable drystone walls forming this 50-hectare vineyard, working seven hours a day. This inspiring achievement by generations of local laborers is presented in a photograph of the vineyards displayed in the lobby of the UN Headquarters in New York.
